All the stores are still there and still run the same way by the same people. Your house is still there if you bought a house there.
How to make a dead vendor sell again. I consider this a bug- when a vampire attack occurs in Whiterun, usually only the vampire enters the city. Without your knowledge, the vampire's thralls or dogs are outside in the stables killing everyone. OK so I come out of Whiterun to buy my horse, and find everyone dead except for one vampire dog.
I think I used to use a featherweight potion, fast travel to Imperial City, dump the loot at the door, sell at the heavy armor shop, go back to the door, pick up the rest, sell it, and return to the cave/dungeon. At any rate, I used to sell everything, it was a real mental illness.
Friendly advice: Skyrim is much less forgiving than previous games as far as uninstalling certain types of mods. Mods that add or change scripts, for example, are pretty much impossible to get rid of completely without starting from a save before you installed them.
